Item Análise morfológica e molecular de corpo lúteo de fêmeas suínas gestantes(Universidade Federal de Viçosa, 2016-02-22) Costa, Karine Assis; Guimarães, Simone Eliza Facioni; http://lattes.cnpq.br/9019509977268433O entendimento dos mecanismos que controlam a permeabilidade, a angiogênese e a apoptose do corpo lúteo das fêmeas suínas gestantes é essencial para a compreensão do papel fisiológico destes processos na produção de progesterona e consequentemente no desenvolvimento do concepto, nas taxas de mortalidade pré-natal e na prolificidade dos animais. Assim, objetivou-se com este estudo avaliar a expressão de genes relacionados à angiogênese e a apoptose do corpo lúteo de fêmeas suínas gestantes da raça local Piau e linhagem Comercial, em diferentes idades gestacionais, além de relacionar os dados moleculares aos dados fenotípicos de morfologia do corpo lúteo gestacional. Para a análise histológica, as amostras foram incluídas em resina plástica e coradas em Azul de Toluidina. Já para a análise molecular do corpo lúteo, a extração do RNA total foi realizada com Trizol® e a expressão gênica avaliada mediante a técnica de PCR quantitativa em tempo real (RT-qPCR). Foram observadas diferenças entre as idades gestacionais (P=0,0043) na avaliação morfológica do corpo lúteo, onde aos 90 dias o número médio de vasos/capilares sanguíneos foi maior do que aos sete dias de gestação pelo teste de Tukey (P<0,05). A interação entre grupo genético e idade gestacional foi significativa ao se analisar a expressão dos genes angiogênicos MMP9 (P=0,0463), VEGFA (P=0,0078) e ANGPT1 (P<0,0001). A interação entre grupo genético e idade gestacional também foi significativa ao se analisar a expressão de todos os genes apóptoticos trabalhados: BAX (P<0,0001), BCL-2 (P<0,0001) e CASP3(P=0,0330). Os genes angiogênicos HIF1α, MMP2, VEGFR-2 apresentaram maior expressão em fêmeas de linhagem Comercial em relação à Piau (P=0,0495, P=0,0210 e P=0,0304, respectivamente). Já os genes ANGPT2 (P=0,3260 e P=0,0511) e o receptor TEK (P=0,5273 e P=0,8827) não apresentaram diferenças de expressão entre grupos genéticos e idades gestacionais. A razão entre ANGPT2 e ANGPT1, que competem pelo mesmo receptor (TEK), apresentou variação entre as idades gestacionais tanto em fêmeas da raça Piau (P=0,0001) quanto em fêmeas de linhagem Comercial (P=0,0106). O padrão de expressão tanto de alguns genes angiogênicos quanto apoptóticos, foi influenciado pelas diferentes concentrações de progesterona sintetizada pelo corpo lúteo nos diferentes momentos gestacionais, e também pelos diferentes processos decorrentes do reconhecimento gestacional e desenvolvimento pré-natal dos conceptos. Diferenças entre grupos genéticos possivelmente foram verificadas como resultado da seleção de características voltadas a prolificidade das matrizes suínas de linhagens comerciais, que levaram às alterações na expressão gênica e consequentemente na morfologia do corpo lúteo.Item Análises morfológicas e moleculares revelam diferenças temporais no processo miogênico em suínos de diferentes grupos genéticos(Universidade Federal de Viçosa, 2016-02-22) Botelho, Margareth Evangelista; Guimarães, Simone Eliza Facioni; http://lattes.cnpq.br/6047758097987669A massa muscular de um animal é o grande determinante da quantidade de carne produzida por ele e a maior parte do potencial de deposição muscular é determinado durante a miogênese fetal. Neste estudo foram avaliadas a morfologia muscular e a expressão de genes e proteínas em fetos aos 21 dias pós cobertura (dpc) e no músculo Longissimus de fetos suínos aos 40, 70 e 90 dpc a fim de verificar a existência de diferenças na miogênese fetal de suínos de dois grupos genéticos fenotipicamente divergentes. Ao todo 12 matrizes gestantes de suínos de linhagem Comercial (LC) e 12 da raça Piau (RP) foram abatidas aos 21, 40, 70 e 90 dias pós cobertura (dpc), três fêmeas de cada grupo genético por fase. Fetos inteiros aos 21 dpc e músculo longissimus de fetos aos 40, 70 e 90 dpc foram coletados para avaliação de expressão gênica e proteica e para analise morfológica. Fetos RP aos 21 dpc apresentaram expressão dos genes DES (P= 0,035), CALM1 (P= 0,093) e RYR2 (P= 0,088) menor que os LC e não foram verificadas diferença na expressão das proteínas Troponina T (P= 1,000) Calpaína 3 (P= 0,689) e Desmina (P= 0,999). Aos 40 dpc, o gene RyR1 (P= 0,063) e as proteínas Desmina (P< 0,001) e Troponina T (P= 0,036) foram mais expressos em fetos RP. Aos 70 dpc o número (P= 0,0298) e porcentagem de miofibras primárias (P= 0,0072) foram maiores em fetos LC que em fetos RP, já aos 90 dpc esta relação se inverteu e o número (P< 0,001) e porcentagem (P< 0,001) de miofibras primárias foram maiores em fetos RP. Aos 90 dpc também foram observadas maior expressão dos genes ACTA2 (P= 0,024), CAPN3 (P= 0,061), HTR1D (P= 0,027) e TNNT1 (P= 0,069) em fetos LC e a expressão da Troponina T (P= 0,037) e do gene PPP3CA (P= 0,061) foram mais elevadas em fetos RP. Padrões na expressão gênica raça-específico ao longo do desenvolvimento muscular foram observados neste estudo. Embriões RP aos 21 dias apresentaram maior expressão do gene RyR1 que aos 40 (P= 0,026), 70 (P= 0,002) e 90 (P< 0,001) dpc e ainda, a expressão deste em fetos RP aos 40 dpc foi maior que aos 90 (P= 0,008) dpc. A expressão do gene RyR2 em embriões RP aos 21 dias menor que aos 70 (P= 0,003) e aos 90 (P= 0,044) dpc e também a expressão do gene TNNT1 aos 70 dias foi maior que aos 40 (P= 0,023) e 90 (P= 0,036) dpc. Em fetos LC foi verificada menor expressão do gene HTR1D aos 21 dias quando comparados aos 70 (P= 0,037) e aos 90 (P= 0,021) dpc e maior expressão do gene PPP3CA aos 21 dias comparando com 40 dpc (P= 0,026). As variações raça-especificas observadas neste estudo mostram que as diferenças no fenótipo muscular de animais Piau e Comercial existem desde a vida intrauterina e que genes diferentes podem estar envolvidos com o controle dos processos de desenvolvimento muscular em cada raça, fazendo com que o fenótipo do músculo seja diferente antes mesmo do nascimento.Item Expressão de miogenes em longissimus dorsi durante o período pré-natal de suínos(Universidade Federal de Viçosa, 2015-02-27) Reis, Evelyze Pinheiro dos; Guimarães, Simone Eliza Facioni; http://lattes.cnpq.br/0490113679780964Este trabalho foi realizado com o objetivo de se avaliar a expressão de miogenes, usando-se a técnica de RNAseq e qRT-PCR, em embriões inteiros (21 dias de gestação ou dpc) e em longissimus dorsi de fetos (aos 40, 70 e 90 dpc) de dois grupos genéticos divergentes de suínos (linhas comercial e raça local Piau), de forma a entender as diferenças bioquímicas durante a miogênese que levam a diferenças de musculosidade entre estes suínos. O primeiro capítulo se baseou na análise de expressão diferencial pela técnica de RNAseq, comparando-se a biblioteca de transcritos identificados nos embriões e fetos de suínos comercial (tipo Landrace e Large-White) com Piau para cada idade pré-natal. Sugere-se que a 21 dpc, há um atraso na miogênese em comercial devido a uma menor expressão de miogenes nesta raça em relação a Piau. Isso pode refletir o retardo no início da diferenciação do miotoma, o que faz com que ocorra um maior período proliferativo das células do somito em comercial, sendo importante para um aumento das células miogênicas nos períodos subsequentes. Aos 40 e 70 dpc, a expressão dos miogenes é maior em fetos da linha comercial do que em Piau. Isso sugere que ocorre uma maior formação de fibras primárias aos 40 dpc e de fibras secundárias aos 70 dpc na linha comercial do que na raça Piau. A ausência de expressão diferencial de miogenes aos 90 dpc sugere que a formação das miofibras já esteja finalizada neste período em ambos os grupos genéticos. O segundo capítulo se baseou na análise da expressão de 13 miogenes por qRT-PCR nos grupos genéticos comercial (tipo Duroc, Large-White e Landrace) e Piau de suínos em cada idade pré-natal. No geral, os resultados sugerem que o gene LEF1 é candidato primário para se explicar a diferença de musculosidade entre essas raças, uma vez que sua expressão possivelmente leva a uma maior fusão de mioblastos em comercial em relação a Piau.Item Expressão gênica de fatores angiogênicos em corpo lúteo e células da granulosa e características reprodutivas de fêmeas de linhagens comerciais e da raça piau(Universidade Federal de Viçosa, 2015-03-27) Faria, Vanessa Ricardo; Guimarães, Simone Eliza Facioni; http://lattes.cnpq.br/6873703237680150O processo desenvolvimento folicular, formação e regressão do corpo lúteo (CL) são caracterizadas por intensa angiogênese. Fêmeas de três grupos genéticos foram comparadas durante o ciclo estral (Linhagem1-L1, Linhagem2-L2 e raça Piau) quanto às características reprodutivas e a expressão de genes candidatos ligados ao processo de angiogênese, fator de crescimento do endotélio vascular (VEGFA), angiopoetinas 1 e 2 (ANGPT1 e ANGPT2), receptor de tirosina quinase (TIE-2/TEK) e metaloproteinase (MMP2), por meio da técnica de PCR em tempo real. Aos 3, 5, 10 e 14 dias do ciclo as fêmeas foram abatidas para coleta de CL e aos 14 e 18 dias para coleta de células da granulosa (CG) e análise da concentração de estradiol. Registrou-se o número e o diâmetro dos folículos e o número de CL. A L1 apresentou maior comprimento do ciclo estral (P=0,0334), taxa de ovulação (P 0,0001) e diâmetro folicular aos 14 dias (P=0,0002). Já em relação à concentração de estradiol, apenas a L2 e Piau apresentaram pico aos 18 dias do ciclo estral (P=0,002). Em relação à expressão gênica das CG, os genes ANGPT1 e ANGPT2 não apresentaram diferença (P=0,7749 e P=0,6875, respectivamente) e o TEK mostrou apenas tendência à variação da expressão entre os grupos (P=0,0645). O VEGF, MMP2 e TEK apresentaram padrão de expressão gênica do CL semelhante entre grupos de animais (P=0,6739, P=0,5273 e P=0,4288 respectivamente). Em relação ao ANGPT1 e ANGPT2, a L2 e a raça Piau apresentaram maior abundância que a L1 no dia 10 (P 0,05). Entretanto na relação ANGPT2/ANGPT1 apenas a L1 apresentou aumento no dia 14 (P=0,0049). Os resultados obtidos em relação à CG demonstram a necessidade de mais estudos quanto à angiogênese folicular. Em relação ao CL, observou-se padrão diferente na expressão de genes ligados ao processo de regressão em fêmeas de diferentes grupos genéticos. Diante dos resultados obtidos conclui-se vique a linhagem comercial 1 possui maior comprimento do ciclo estral e maior fase folicular, embora apresente menor fase luteal que a raça Piau.Item Gene expression and proteomic analysis underlying adipogenesis in livestock(Universidade Federal de Viçosa, 2016-07-18) Campos, Carolina Filardi de; Guimarães, Simone Eliza Facioni; http://lattes.cnpq.br/4344854254887585Marbling or intramuscular fat (IMF) is an important component of livestock production, as it is a major factor in the overall meat quality. IMF is achieved by adipogenesis, the process of proliferation and differentiation of preadipocytes, and lipogenesis, with the subsequent assimilation of lipid. The understanding of events that occur during preadipocyte differentiation has advanced considerably in the last few years and has relied mainly on the use of tissue culture models of adipogenesis. Animal models can be used not only for a better understanding of fat deposition in livestock, but also as models to an increased comprehension on molecular mechanisms behind human conditions. Furthermore, adipocyte differentiation has many implications for human disease conditions. It is well known that this differentiation involves a transcriptional cascade, so the present study provided knowledge about genes and transcription factors using RT-qPCR technique, involved in differentiation of preadipocytes into mature adipocytes comparing two divergent pig breeds. The results show us that some genes are differentially expressed between commercial line and Piau breed. Moreover a gene expression and a proteomic study are provided revealing the effects of vitamin A on adipogenesis in cattle, revealing the negative effect on adipogenesis. Thereby, we highlighted the importance of gene expression and proteomic studies to increase the understanding of molecular mechanisms underlying adipogenesis.Item Gene expression in cattle reproductive organs and mammary gland(Universidade Federal de Viçosa, 2016-02-29) Weller, Mayara Morena Dél Cambre Amaral; Guimarães, Simone Eliza Facioni; http://lattes.cnpq.br/6050644072914680This study was divided in three experiments that aimed to: 1) investigate effects of maternal overnutrition on gonadal development and pituitary-gonadal gene expression in cattle fetuses at mid and late gestation. Twenty-seven multiparous dry cows were fed either high (ad libitum, H) or moderate (M) intake of the same diet. Twelve cows from H (n=6) and M (n=6) intake carrying females fetuses were euthanized at 199 and 268 days of gestation (DG; n=3 for H or M on each DG). Fifteen cows from H (n=6) and M intake (n=9) carrying male fetuses were euthanized at 139, 199 and 241 DG (n=2 for H and n=3 for M on each DG). 2) To evaluate effects of different planes of nutrition on mammary parenchyma (PAR) development, expression of lipogenic marks (CD36, ACCA, FASN, ADIPOR1), concentrations of blood hormones and liver GHR, IGF1, IGFPB-2 and -3 mRNA expression in prepubertal heifers. Eighteen heifers were fed 1 of 3 nutrient intake levels (n = 6/treatment) designed to sustain an average daily gain (ADG), as follows: high gain (HG-1 kg/d), low gain (LG- 0.5 kg/d) or maintenance (MA). 3) To elucidated if the expression pattern of ESR1, GDF9, FSHR, LHR, BMPR2, TGFB1, TGFB2, BMP15, BMP6, BMP7, CYP19A1, HSD3B1, IGF1, IGFR1 and IGF2 genes could be involved in modulate the timing of puberty in Brahman heifers. In the first experiment, primordial and total follicle numbers were lower in fetal ovaries from H than in M intake cows. These results were reverse for preantral and antral follicles. Volumetric proportion and diameter of seminiferous cord were lower in fetal testis of H than M intake cows. The expression level of FSHB was greater in pituitary gland of female fetus from H compared to M intake cows, irrespective of DG, whereas LHB gene expression did not differ. In males, FSHB and LHB gene expression levels were similar between maternal intake groups. Fetal ovarian expression of P450 aromatase, StAR, BMPR2, TGFBR1, GDF9, FSHR, Bax and CASP3 genes were higher in H than in M intake cows, irrespective of DG. Fetal testicular expression of StAR, HSD17B3, IGF1, IGF2 and IGF1R genes were higher in M than in H intake cows. Overall, maternal H intake seems to affect fetal ovarian follicular growth and number of follicles, which may 8 affect size of ovarian reserve in their offspring. In male fetus, maternal H intake seems to disturb testicular development and may have implications on sperm production. In the second experiment, mammary PAR weight and MA to MG ratio was lower in HG than MA and LG heifers, whereas mammary extraparenchymal fat was greater in HG heifers than other groups. Heifers fed the HG had a greatest fraction of lipids in their PAR, and smallest fraction of protein in their PAR. However, the number of intraparenchymal adipocytes was similar between the groups. Heifers fed the HG had greater serum IGF1 than others, and serum insulin was lower in MA than HG and LG heifers. The liver GHR, IGF1 and IGFBP3 mRNA was higher whereas IGFBP2 mRNA was lower in HG heifers compared to others. The expression of CD36, ACCA, FASN and ADIPOR1 were up regulated by nutrient intake level. Overall, these results demonstrated that enhancing nutrient intake favored to fat accumulation on body and mammary gland, also resulted adipocyte hypertrophy in the PAR of HG heifers, which could be a predictor of impaired mammary development. Finally, qRT-PCR data from the third experiment revealed the expression of FSHR, BMP7, CYP19A1, IGF1 and IGFR1 mRNA was greater in PRE heifers, when contrasted to POST heifers. In addition, the expression of IGF1 mRNA was positively correlated with BMP7 mRNA (P = 0.07, r = 0.84) and the expression of HSD3B1 mRNA was negatively correlated with expression of CY19A1 mRNA (P = 0.03, r = -0.90). Taken together, these results suggest that the differential expression of ovarian genes could be associated with changes in follicular dynamics and different cell populations that have emerged as consequence of puberty and the luteal phase. The emerging hypothesis is that two key regulators of ovarian activity pre-puberty, BMP7 and IGF1 modulate the expression of FSHR, LHR, IGFR1 and CYP19A1. BMP7 seems to down-regulate LHR and up-regulate FSHR and CYP19A1, which mediates the follicular dynamics in heifer ovaries. Thus, BMP7 and IGF1 seem to play synergic regulatory roles and were predicted to interact.Item Gene Expression of myosin heavy chain isoforms in pigs of different genetic groups and ages(Universidade Federal de Viçosa, 2015-04-28) Ribeiro, André Mauric Frossard; Guimaraes, Simone Eliza Facioni; http://lattes.cnpq.br/9438210289883993The objective of this study was to evaluate gene expression pattern of myosin heavy chain isoforms in pigs of three different genetic groups at four ages. 48 castrated males of Piau, Commercial and Crossbred (Piau X Commercial) genetic group, slaughtered at birth, 56, 112 and 156 days. Longissimus dorsi muscle samples were taken for RNA extraction. The expression of MyHC I, MyHC IIA, MyHC IIX and MyHC IIB were analyzed by quantitative PCR (qPCR). Interactions between genetic groups and slaughtered ages to MyHC I, MyHCII A and MyHC IIB relative transcript abundance were observed. The expression of MyHC I was significantly different between birth and 56 days in Piau and Crossbred, mainly in Piau, which showed 81-fold decrease (P < 0.0001). At birth the expression of MyHC I in Piau was nearly 23 and 9.6 times greater than Commercial (P = 0.0028) and Crossbred (P = 0.0258), respectively, explaining the higher proportion of MyHC I transcripts in Piau. The expression of MyHC IIA was significantly higher at birth in comparison to 56 days for all genetic groups, especially in Commercial (P < 0.001, FC=16.04). The expression of MyHC IIA at 56 days in Commercial was 3.76 (P = 0.0346) and 5.4 times lower (P = 0.0082) than Crossbred and Piau. The difference in expression of MyHC I and MyHC IIA across genetic groups at birth can be explained by embryonic development .The expression of MyHC IIB relative to birth, contrary to MyHC I and MyHC IIA, had a significant increase across the ages with highest value at 156 days in Commercial (P < 0.001, FC = 110.22) and Crossbred (P = 0.014, FC=10.49) while in Piau was at 112 days (P = 0.012, FC = 24.34). There was a reversion of proportion of oxidative MyHC (MyHC I and MyHC IIX) to glycolytic MyHC (MyHC IIX and MyHC IIB) in all genetic groups however the rates of this reversion were different. The earlier inflexion in Piau and Crossbred may be due to the difference in partitioning of energy undergoing to protein and/or lipid synthesis, and the respective efficiencies of synthesis. Commercial and Crossbred at 56 days shows higher proportion of oxidative isoforms than Piau (P-value=0.012, P-value=0.023) while at 112 and 156 days Piau shows higher proportion of these isoforms compared to Commercial. The difference of MyHC proportions across genetic groups are caused by difference in expression of oxidative MyHC.Item Genomic information for breed determination, multibreed evaluation, and estimation of variance components in large populations(Universidade Federal de Viçosa, 2018-06-04) Junqueira, Vinícius Silva; Lopes, Paulo Sávio; http://lattes.cnpq.br/4686677580216927The knowledge on breed composition is of major importance under design of breeding schemes. With this respect, the estimation of such parameters must be as accurately as possible. Currently, most of genetic evaluation programs has been predicting breed composition based on pedigree datasets; but, such estimations only accounts for the expected (allele frequency) contributions across ancestors After the development and establishment of single nucleotide polymorphism (SNP) genotyping platforms on the last decade, an interest in genetic diversity studies has arisen and especially the study of individuals’ origin. The objective of the present study was to evaluate the minimum required number of ancestry informative markers necessary to differentiate Hereford, Nelore, Brahman and Braford breeds genotyped with 777 K Illumina Bovine HD Bead Chip. In addition, we also compared the effects of different panels size on breed composition inference under different AIMs methods. To that, it was used the high-density Illumina Bovine HD BeadChip with more than 777 K SNPs to elucidate the structure of Hereford, Nelore, Brahman and Braford populations. Three different ancestry informative marker methods were used to distinguish such populations. Additionally, random marker selection was considered. Admixture software was used to infer breed composition using very low-density SNP panels assembled with AIMs. Our results suggest that is possible to assign individuals to populations with high confidence using less than 8 SNP markers selected per breed. Although millions of SNP markers have been identified, only few of them are needed to accurately infer ancestry in a cost-effective manner. Pedigree information is by nature incomplete and commonly not well established simply because many of the true genetic ties existent between individuals are not a priori known or they can be even wrong. Genomic era brought new opportunities when calculating relationships between individuals. The challenge under genomic approaches is the correct definition of genetic base by the use of pedigree and genomic data. Genetic base may change as more individuals are included and are inadequately defined if populations are genetically structured. Metafounder concept relies on the definition of pseudo-individuals that describes some level of within and/or across genetic relationship between base population. The purpose of this study was to evaluate metafounder theory to estimate breeding values and the predictive ability under a single-step approach for a multibreed population. Three different scenarios were adopted to estimate variance components and to compute breeding values: pedigree-based model, single- step GBLUP and single-step GBLUP with addition of metafounders. A total of 28 different metafounders were included in the ssGBLUP+metafounder model. In general, it was possible to note that genomic models were able to greater ability to predict the future performance. Among genomic models, the inclusion of metafounder information could increment even more the predictive ability under cross-validation approach. Restricted maximum likelihood (REML) is a popular method for parameter estimation. Because it uses the mixed model equations, it is resistant to selection bias and efficient implementations are currently available. When genomic information is available, two versions of REML may be applicable. When only genotyped animals have phenotypes, genomic REML can be applied with a genomic relationship matrix. When only a fraction of animals is genotyped, a single-step REML is applicable. In general, it is of interest to include many genotyped animals in parameter estimation and into evaluations, to account for genomic selection or pre- selection. The aim of this study was to investigate to what extent generations truncation affects estimates for a simulated population under selection.The use of less generations reduced the ability of pedigree-based model in estimating the benchmark heritability (0.30). The decrease in heritabilities based on genomic information was less than using only pedigree relationships. Genomic models provided greater correlations than pedigree-based model; on average 25 points. Single-step genomic models do not require a deeper pedigree relationship to estimate reliable variance components and breeding values. The use of APY algorithm does not affect the estimation of variance components. An extra of 2 ungenotyped generations are sufficient to compute reliable variance components; as well as breeding values and accuracies.Item Genomic reaction norms for tick resistance in Hereford and Braford beef cattle(Universidade Federal de Viçosa, 2015-04-15) Mota, Rodrigo Reis; Lopes, Paulo Sávio; http://lattes.cnpq.br/0802578917449262The cattle tick is a parasite that adversely affects livestock performance in tropical areas. Although countries such as Australia and Brazil have provided genetic evaluations for tick resistance, these evaluations have not typically considered genotype by environment interaction (G*E); hence genetic gains could be adversely affected as breedstock comparisons are environmentally- dependent in the presence of G*E, particularly if residual variability is also heterogeneous across environments. The objective of this study was to investigate the existence of G*E based on various models with different assumptions on genetic and residual variability. Data were collected by the Delta G Connection improvement program including 10,673 tick count phenotypes on 4,363 animals. Nine models including two traditional animal models (AM) and seven different hierarchical Bayesian reaction norm models (HBRNM) were investigated. One-step and two-step modeling approaches were used to infer upon G*E. Model choice was based on the deviance criterion information (DIC). The best-fitting model specified heterogeneous residual variances across 10 subclasses as delimited by every decile of the contemporary group estimates of tick count effects. One-step models generally had the highest estimated genetic variances. Estimates of heritabilities were generally higher for HBRNM than AM. Furthermore, one- step models based on heterogeneous residual variances also generally lead to higher heritability estimates, especially in harsh environments. Estimates of repeatability varied along the environmental gradient (range 0.18-0.45) implying that the relative importance of additive and permanent environment effects for tick resistance is environmentally influenced. The posterior means of the genetic correlations across environmental tick infestation surface plot demonstrated a large plateau above 0.80. HBRNM represent powerful tools to infer G*E and account for their effects for genetic evaluations of tick resistance. Additional increases in accuracies on estimated breeding values are also expected based on HBRNM analyses that additionally consider heterogeneity of residual variances across environments. In a second study, we incorporated marker information to compare a conventional genomic- based single step BLUP model with its one-step genomic reaction norm model extension on tick infestation phenotypes and to compare the performance of genomic estimates breeding values (GEBV) predictions obtained from using only phenotypes and phenotypes plus marker information. Four different models were tested: two conventional animal models, and two one-step reaction norm model with and without genomics. The non reaction norm models seem to be poorer fitting in comparison with its one-step extensions. The reaction norm model including marker information presented lower intercept and slope genetic variance estimates in comparison with the models that included the pedigree-based relationship matrix. Heritability and repeatability estimates were, in general, similar for both models and ranged over the environmental gradient (EG) from 0.07 to 0.46 and from 0.20 to 0.60, respectively. Genetic correlations were remarkably low between extreme EG, indicating the presence of G*E for tick resistance. Cross validation estimates were in average 0.66±0.02, 0.67±0.02, 0.67±0.02 and 0.66±0.02 for BLUP, GBLUP, GLRNM and LRNM, respectively, based on K-means partitioning, whereas GLRNM was 0.71±0.01 and tend to better than BLUP (0.67±0.01), GBLUP (0.70±0.01) and LRNM (0.70±0.01) based on random partitioning. However, no statistical significance was reported between GLRNM and LRNM. Our results also suggest that marker information do not lead for higher prediction accuracies which decreased as the tick infestation level increased and as the relationship between animals in training and validation datasets decreased. In third and last study, was aimed to perform genome-enabled predictions for tick resistance in Hereford and Braford cattle by using single step genomic BLUP methodology (ssGBLUP), to estimate marker effects from reaction norms associated with tick resistance as well as to identify candidate genes derived from the most relevant SNP markers. A one-step reaction norm model was fitted to estimate the (co)variance components and genetic parameters. To study SNP effects across different tick infestation (TI) levels, we identified the top 1% of SNPs in each TI and pointed out to the similarity between these markers across the levels. The additive genetic and permanent environment effects showed significant slope confirming the presence of G*E. Correlations between intercept and slope were positive with high (0.52±0.18) and moderate (0.26±0.15) magnitude for genetic and permanent environment effects, respectively. From the top 1% SNPs (410), 75 were consistently relevant across TI and indicated SNP by environment interaction. The most relevant SNPs were located on chromosomes 1, 2, 6, 7, 9, 11, 14, 21 and 23 and the annotated genes closest these markers showed functions related to energy metabolism, retinal pigment epithelium, maintenance and integrity of the photoreceptor cells, and cell differentiation.Item Inferência bayesiana na análise de resultados de pesquisa para determinação da proteína bruta em dietas de suínos da raça naturalizada brasileira Piau(Universidade Federal de Viçosa, 2016-02-24) Silva, Hugo Teixeira; Lopes, Paulo Sávio; http://lattes.cnpq.br/3710234533298608Objetivou-se, com este estudo, contribuir para a implementação da metodologia bayesiana na avaliação nutricional animal e analisar resultados de pesquisas para determinação da proteína bruta em dietas de suínos da raça naturalizada brasileira Piau. Para tanto, foi utilizado um banco de dados originado de um experimento realizado no ano de 2012, em que foi avaliada a exigência de proteína bruta de suínos da raça naturalizada brasileira Piau. O experimento foi conduzido por meio de em um delineamento inteiramente casulizado, sendo considerado um esquema fatorial 4 x 2 (quatro níveis de proteína bruta e dois sexos) com 24 repetições. Os tratamentos consistiram em níveis de proteína, sendo considerados 10,2%, 12,6%, 15% e 17,4% na fase inicial; 9,6%, 12,0%, 14,4% e 16,8% na fase de crescimento; e 9,0%, 10,6%, 12,2% e 13,8% na fase de terminação. Durante estas três fases de desempenho foram avaliados o consumo total de ração, consumo diário de ração, ganho de peso total, ganho de peso diário, espessura de toucinho, ganho em espessura de toucinho e conversão alimentar. Após as avaliações na fase de terminação, os animais foram abatidos e avaliados os principais cortes e medidas das carcaças. As análises estatísticas foram realizadas seguindo três modelos bayesianos, caracterizados por: Modelo I) ausência do efeito aleatório de animal; Modelo II) inclusão do efeito aleatório de animal, mas desconsiderando o parentesco entre os animais; e o Modelo III) inclusão do efeito aleatório de animal, mas considerando a matriz de parentesco entre os animais. Considerando o valor do DIC (Critério de Informação da “Deviance”), o modelo III apresentou o melhor ajuste para todas características de desempenho e carcaça, sendo utilizado para a realização das inferências sobre todos efeitos do modelo. O efeito de sexo foi significativo apenas na fase de crescimento, evidenciando diferença de desempenho entre os animais machos castrados e fêmeas nesta fase. O efeito de interação entre os níveis de proteína bruta e o sexo não foi significativo nas características avaliadas, sendo este resultado encontrado em todas fases e nas avaliações das características de carcaças, demonstrando que o desempenho das duas classes de sexo foram semelhantes dentro de cada tratamento. Os níveis de proteína bruta não influenciaram significativamente as características de desempenho avaliadas durante as fases inicial, de crescimento e terminação. Para as avaliações das características de carcaça, foi encontrado efeito significativo dos níveis de proteína bruta apenas na medida do peso da paleta, que variou de forma quadrática reduzindo até o nível de 12,07%. A metodologia bayesiana mostrou-se eficiente e de fácil interpretação, sendo indicada para avaliações nutricionais animal. A inclusão da informação de parentesco nas análises, foi de grande importância na estimação e interpretação dos efeitos incluídos no modelo. A partir dos resultados obtidos, os níveis de 10,2%, 9,6% e 9,0% de proteína bruta foram os indicados para suínos da raça naturalizada brasileira Piau nas fases inicial, de crescimento e terminação, respectivamente.Item Interação genótipos x níveis de proteína na dieta e análise multicaracterísticas para conversão alimentar e desempenho produtivo de codornas de corte(Universidade Federal de Viçosa, 2015-02-13) Caetano, Giovani da Costa; Torres, Robledo de Almeida; http://lattes.cnpq.br/2397431028375318Objetivou-se neste trabalho investigar a presença de interação genótipos x níveis de proteína na ração, sobre o período de crescimento e avaliar por análises multicaracterísticas a conversão alimentar individual e o desempenho produtivo em períodos parciais de dois grupos genéticos de codornas de corte pertencentes à Granja de Melhoramento de Aves da Universidade Federal de Viçosa. Foi avaliado o peso corporal de 970 e 410 animais dos grupos genéticos UFV1 e UFV2, respectivamente, no 28° e 35° dias de idade, alimentados com ração contendo níveis crescentes (22, 23, 24, 25, 26, 27, 28 e 29%) de proteína bruta (PB). No período de 21 a 35 dias de idade foram avaliadas 188 codornas do grupo genético UFV1 e 191 da UFV2, para averiguar a conversão alimentar individual e o desempenho produtivo em períodos parciais. As avaliações para a obtenção das normas de reação e os parâmetros genéticos foram realizadas no software WOMBAT. Com análise de normas de reação verifica-se que não existe a interação genótipos x ambientes para as idades avaliadas em ambos os grupos genéticos. Para o grupo UFV1, a estimativa mais alta de correlação genética, para ganho de peso (GP), foi encontrada entre ganho de peso no período de 21 a 28 dias e o período total (GP2128 x GP135) (0,90), diferente do que foi encontrado para a UFV2, onde obteve maior correlação entre o período parcial de 28 a 35 dias e o período total (GP2835 x GP135) (0,93). As estimativas de herdabilidade e correlação genética para conversão alimentar individual (CA) foram maiores para o período parcial de 21 a 28 dias (CA2128) (0,51 e 0,92) na UFV1, e de 28 a 35 dias (CA2835) (0,34 e 0,85), para a UFV2. Concluiu-se que a avaliação pode ser feita em qualquer nível de proteína. Verificou-se também a não existência de interação genótipos x ambientes para as duas linhagens estudadas. Portanto, é possível utilizar dieta contendo 22% de PB para codornas de corte sem que haja prejuízo no peso corporal ao abate. Recomenda-se, para o grupo genético UFV1, a seleção de codornas de corte considerando o ganho de peso de 21 a 28 dias de idade, e para o grupo genético UFV2 a seleção por ganho de peso de 28 a 35 dias de idade, o que permitiria uma redução no custo de produção e um aumento no ganho genético tanto para ganho de peso quanto para melhor conversão alimentar.Item Linkage disequilibrium and genomic selection in pigs(Universidade Federal de Viçosa, 2015-09-25) Veroneze, Renata; Lopes, Paulo Sávio; http://lattes.cnpq.br/7879477446841060Genomic selection and genomic wide association studies (GWAS) are widely used methods that aim to exploit the linkage disequilibrium (LD) between markers and quantitative trait loci (QTL). Securing a sufficiently large set of genotypes and phenotypes can be a limiting factor when implementing genomic selection that may be overcome by combining data from multiple populations or using crossbred information. The overall objective of this thesis was to characterize LD patterns in different pig populations and to evaluate whether the differences in LD determine the accuracy of genomic predictions when using different reference sets (within-, across- and multi- population) and methodologies. In this thesis I used data from pure lines and crossbred pig populations genotyped with PorcineSNP60 BeadChip. Loess regression provided a better fit to the real LD data, and more accurate LD predictions could be made, compared to nonlinear regression. It was also shown that Loess regression can be used to statistically compare the LD decay of different populations. The persistence of LD phase between crosses and the parental pig lines was found to be high, from which it was hypothesized that similar marker-QTL associations would be found in a cross and in their purebred parent populations and therefore accuracies of genomic prediction across these populations should be high. Between the pure lines the persistence of phase was low, thus higher density panels should be used to have the same marker-QTL associations across these lines. Accuracies obtained from across- and multi-population genomic prediction and from using crossbred data did however not follow the expectations based on LD. Having the same LD phase may therefore not be as important for genomic prediction accuracy as previously thought but rather the interplay between LD, genetic architecture and allele frequencies also plays a major role. Differences in allele frequencies between lines and information from GWAS on the genetic architecture of traits for the different lines were taken into account in analyses developed in the later chapters. The use of weights, based on GWAS results, was expected to lead the GBLUP model towards the real genetic architecture of the traits. This strategy was shown to have some benefit for the genomic predictions with single- and multi-population data sets. Weights obtained from GWAS in different data sets (within and combining populations) did not always lead to increased accuracies of prediction, depending on which lines the weights are applied to. Using weights from GWAS in a combined population was the best approach, resulting in higher accuracy of GBLUP predictions within single- as well as in multi-population analysis. Understanding and evaluating how the accuracy of within-, across- and multi-population genomic prediction is affected by differences in LD, in genetic architecture and in allele frequencies is key to optimize the accuracy of genomic prediction in pig breeding.Item Métodos single-step e desenvolvimento de painel customizado para avaliação genética de bovinos da raça Braford e Hereford(Universidade Federal de Viçosa, 2019-02-26) Souza, Nadson Oliveira de; Resende, Marcos Deon Vilela de; http://lattes.cnpq.br/0445416505555409A utilização da informação genômica trouxe grandes oportunidades de aumento no ganho genético em gado de corte. Com a inclusão das informações dos marcadores SNP no processo de predição genômica, tornaram possível o desenvolvimento de métodos inovadores. O método single-step permite avaliar simultaneamente informações de fenótipos, pedigree e genômica, com a utilização de uma matriz combinada. O objetivo desse estudo foi comparar diferentes métodos single-step genômico em animais da raça Braford e Hereford para característica resistência aos carrapatos. Foram utilizados os métodos single-step GBLUP, single-step GBLUP ponderado (WssGBLUP) e o single- step de regressão bayesiana (SSBR). Os softwares da família BLUPF90 e o JWAS foram utilizados para predizer os valores genéticos genômicos dos indivíduos para os métodos testados. O conjunto de dados foram divididos em três subconjuntos composto de animais Braford, Hereford e Braford_Hereford. Os resultados observados nesse estudo com o painel de 50K, sugerem uma diminuição nos valores da capacidade preditiva à medida que a raça Hereford é utilizada nas análises. Não houve diferença entre métodos single-step para o conjunto de dados Braford_Hereford. Para o conjunto de dados Braford, o método WssGBLUP foi superior e com o conjunto de dados Hereford, o WssGBLUP com duas e três iterações foram superiores. Com a informação molecular, estudos de associação genômica ampla (GWAS) permitem identificar loci ligados a determinada característica. O GWAS explora a existência de desequilíbrio de ligação entre SNPs e variantes causais, e assim permitindo selecionar SNPs mais informativos para customização de painéis de marcadores SNP de muito baixa densidade. O objetivo desse estudo foi identificar regiões genômicas e selecionar os SNPs mais representativos associados com a características resistência aos carrapatos. Adicionalmente, verificou a capacidade preditiva para os painéis customizados com base em animais da raça Braford e Hereford. Para isso, foram utilizados o método BayesB (π = 0,99) para a seleção dos marcadores altamente informativos para a característica e o single-step de regressao bayesiana para predizer os valores genéticos genômicos. A capacidade preditiva foi obtida pela correlação entre o fenótipo ajustado e o valor genético predito. Os softwares Gensel e o JWAS foram utilizados para a realização desse estudo. Os resultados observados nesse estudo sugerem a possibilidade de selecionar janelas superiores que explicam mais que 0,2% da variância genética para a característica. Os painéis customizados (tag SNP) para animais da raça Braford, Hereford e Braford_Hereford continham 35, 44 e 61 marcadores do tipo SNP que apresentaram maior efeito sobre a característica. O uso das tags SNP para animais representaria ao menos 67%, 72% e 28% da capacidade de predição obtidas pelo painel de 50K para animais Braford_Hereford, Braford e Hereford, respectivamente.Item Prenatal development and molecular characterization of conceptuses from gilts supplemented with L-arginine during early gestation(Universidade Federal de Viçosa, 2020-02-03) Costa, Karine Assis; Guimarães, Simone Eliza Facioni; http://lattes.cnpq.br/9019509977268433Females L-arginine supplementation during gestation have been used to improve their reproductive performance through modifications of placental efficiency and conceptuses survival and development. However, the molecular and cellular mechanisms that underlie the effects of L-arginine supplementation during gestation on mother and conceptuses are not elucidated. Therefore, we aimed to evaluate the effects of gilts L-arginine supplementation during gestation on conceptuses survival and development through the phenotypic analyses of gilts and conceptuses, gene expression and protein abundance analyses of the 25 days-embryos and 35 days-fetuses from gilts not supplemented (CON) or supplemented with 1.0% L-arginine (ARG). We evaluated genes associated with developmental processes such as cell proliferation, migration, differentiation and apoptosis, conceptuses morphogenesis, growth and the epigenetics mechanisms involved in the regulation of gene expression. At the phenotypic level, we found differences between gestational ages (25 and 35 days) on gilts characteristics such as uterine weight (P<0.0001), left and right uterine horn length (P=0.001 and P=0.003), right and total ovaries weight (P=0.05 and P=0.04), with higher values at 35 days compared with 25 days, as expected, due to gestational advancement with the normal fetal development. We also found differences between gestational ages considering other gilts characteristics such as viable embryos number (P=0.05) that was higher at 25 days, which explains the higher mortality rate of fetuses at 35 days (P=0.01) and the lower coefficient of variation of conceptuses weight in this same gestational age (P=0.01). Considering diets, we found differences between CON and ARG gilts on concentrations of some metabolites, ARG gilts presented lower concentration of methionine and tyrosine (P=0.01 and P= 0.004) on the blood plasma compared to CON gilts, besides, there was a tendency to interaction between gestational age and diet for arginine blood plasma concentration in which at 25 days was a higher concentration of arginine on ARG gilts compared to CON gilts. However, at 35 days, there was a lower concentration of arginine on blood plasma from ARG gilts (P=0,06). Interestingly, we found a tendency to higher weight of ARG embryos and a higher liver weight of the embryos from ARG gilts at 25 days compared to CON embryos (P=0.07 and P=0.09, respectively). Besides that, we observed a higher expression of IGF1 gene on ARG embryos (P=0.05). However, at 35 days, the ARG fetuses presented a smaller cephalic-caudal length compared to CON fetuses (P=0.05). ARG fetuses also presented lower MTOR expression (P=0.05) as a result of higher MLST8 gene expression (P=0.04) and lower concentration of arginine on ARG gilts blood plasma, since under poor- nutrient conditions mLST8 inhibits mTOR activity. Furthermore, ARG fetuses had also a lower abundance of phospho-mTOR and phospho-AMPK proteins (P=0.006 and P=0.007). ARG embryos had lower phospho-AMPK abundance related to CON embryos (P=0.04). Even though we found differences in expression of some genes between CON and ARG embryos and fetuses, we did not find differences between CON and ARG conceptuses in expression of epigenetic genes. Phenotype.Item Validating genome association studies for meat quality and carcass traits in pigs through gene networks and meta-analysis(Universidade Federal de Viçosa, 2015-02-20) Duarte, Darlene Ana Souza; Silva, Fabyano Fonseca e; http://lattes.cnpq.br/2338155291231351A large number of quantitative trait loci (QTLs) for meat quality and carcass traits has been identified in several studies, but the genetic architecture remains poorly understood. Thus, a methodology that allows study genes and pathways that affect these traits would offers many advantages and increase the knowledge of physiological mechanisms. With this purpose, a methodology named Association Weight Matrix (AWM) was used to investigate the genetic basis of these traits and generate gene network based on the co-association of pair-wise SNPs across phenotypes. We performed genome association studies for 12 traits and 144 SNPs was found to be significant. A meta-analysis was performed to validate the results obtained in the genome association study in this present study. Some significant SNPs found in the genome association studies of this work are close to QTLs findings in the studies from meta-analysis. Therefore the results from meta-analysis corroborated those of the genome association studies of the present work. The significant SNPs from genome association studies were selected to build the AWM. Through this methodology, we could found 45 genes, these genes were used to build a gene network based on pairwise correlations between them. Besides, we identified 25 transcription factors (TF) strongly related (p-value<0.001) with genes in the network. The top three TF (Sox5, Nkx2- 5 and T) were choosing for construction of a network with their pathways and gene ontology. The genes from network and associated with this TF were involved in metabolism of adipose tissue and skeletal muscle. Our results suggest that genes and TF identified here are important in the control of meat quality and carcass traits. However, further efforts should be made in order to study in more detail the new gene-gene interactions here identified, as well as, the key transcription factors and pathways involved in these traits.
